Way-points "disappear" when the first element of a regiment or larger unit arrives at the way-point. That is the superior unit to which the Move or Exit command was given, is free to re-plan when the first unit hits the way-point. If there is a faster route to the next way-point from the superior units location then it changes the route.
Problem is two fold.
1) order was given by the player to follow the route for a reason.
2) Large portion of the organization has to backtrack to take up the new route, even if these units are at the time closer to the next way point
