Do you save the Lady Luck chits until used, or do they return to the cup to be available to be drawn next mission? If I draw 2 extra hits after the bombing mission is complete can they be added after the fact as updated BDA?

The intent of the Lady Luck chits is to help the player, so they can be saved and used at any time.
Yes they can be added after the mission. (You as the bomber commander probably wouldn't really know the extent of the damage until after the BDA photographs, so just think of it as you had a better bombing run than first thought.)
